Won't register clicks on video (case 96)

I am showing the participants a video file and having them click for a response sometime during or after the video. However, on some trials the click does not register until a second click (on some conditions they get an additional stimulus playing with the video, these trials seem to allow a click at any point). Is there any way to fix this? Has anyone else had this problem? I am using DirectRT 2010.3 on windows 7.
